The FlightGear effects framework is documented in $FG_ROOT/Docs/README.effects - the latest version of this file is available here: http://gitorious.org/fg/fgdata/blobs/ma ... ME.effects

FlightGear effects are stored in $FG_ROOT/Effects http://gitorious.org/fg/fgdata/trees/master/Effects
FlightGear shaders are stored in $FG_ROOT/Shaders: http://gitorious.org/fg/fgdata/trees/master/Shaders

Also, the FlightGear wiki contains some more pointers on shader programming:

And especially about the reflection shader: The tutorial is still in progress, and as there has been recently some changes, so it couldn't be updated yet. But it is in the work.
With this I encourage people already using the shader to customize the effect. The Ec130 gives an example, the Ju52 as well. Especially to try out the different CubeMaps available which influences the appearence later a lot!
