I have 2016.3.1 installed on an old Dell Inspiron 3531 laptop with Celeron N2830 2.16 MHZ , Intel on board graphics, 4 GB ram, running WIN 10. While no race horse, it runs Flightgear OK. After reading your post I had no problem with line-up or controls landing the A6 on one of my clone carriers.
View>Rendering settings are all default :
Use point sprites is checked. Pylons and power lines, detailed roads and railways, and buildings are all disabled.
Random scenery is enabled. Vegetation is medium density, Vegetation Shadows are disabled. Scenery objects are enabled.Terrain Texture is Scenery Specific. Custom settings unchecked. Performance/quality slidebar about 20%.
Particles checked. 3D clouds not checked. Cloud Density slidebar about 20%. Cloud Visibility Range 0.
Atmospheric Light Scattering unchecked.
In settings Renderer is Default and Anti-aliasing is off.
On my machine, the only things listed in the start menu are Programs and Internet Explorer. As far as Apps are concerned,
everything is unpinned except Wordpad and Internet Explorer. ( I can click on the news or any other app when I want to use them)
It sounds to me, based on your description of scenery, that you don't have the best internet connection.
My machine downloads Terrasync very slowly. When starting, it may take 5 to 7 minutes in a high density area.
Fortunately, once Terrasync has been previously loaded in a particular area, and stored on the HD,
Automatic Scenery Downloading can be turned off, and the scenery rapidly loads from the HD. It also flies better, avoiding some of the problems you have described.

P.S. Flew F14 from KFSO with "Download scenery automatically" on . Had poor frame rate and flew badly. Task manager showed use of 100% CPU and
80 % memory. Then flew with "Download scenery automatically" off. CPU use was 64% and memory 80%. Flew much better. Not the best over heaviest scenery areas, but flyable. Better over the ocean. So, it appears that unpinning a lot of unnecessary apps from start, especially Cortana, and operating with automatic
scenery downloading off are crucial to unburdening the CPU. The A6 at KPNA flew pretty well.
